"What we have here is a scientific controversy," says Michael Bailey, a Northwestern University psychologist who has studied homosexuality in twins. The latest research effort "is a good study and it certainly raises questions about whether Hamer was right, but I don't think it proves him wrong either."
That's because both studies were relatively small, and because specific genes are difficult to find. "A definitive study," says Bailey, "would entail substantially larger numbers of people."
Maybe the Gene Is Elsewhere
Rice himself doesn't discount the idea of a genetic link to homosexuality. He just doesn't think Xq28 is the spot. "The search for genetic factors in homosexuality should continue," he says, adding that he's currently searching for other genes that could be linked to sexuality.
But Hamer stands by his earlier findings, especially since two subsequent studies (one of which has not yet been published), found the same thing. "All this proves is that not every case of homosexuality is because of Xq28," he asserts. "I expect we'll find that many genes are involved. One of them will be on Xq28."

"genetic" gets used lots of ways.
something could have a genetic basis but be congenital because of some developmental anomaly.
something could be genetic but polygenic because it takes several genes acting together to produce the result.
something could be genetic but is essentially a by-product of some other, more powerful genetic tendency. for example, some research is suggesting that some gays were influenced by the mother's hormones and that mothers get better and better at feminizing male fetuses. that's the hypothesis for the observed fact that the chance of being gay increase as you increase the number of sons a woman has.
the one thing that seems certain is that it cannot be a simple, direct by-product of one gene, because in that case the gene would have died out a long time ago.

So what the study actually says, when you read the find print rather than the headlines, is that they have found a couple of regions on the X chromosome which contain sequences which seem to be more likely to occur in gay men in their study.
They say that there are plenty of gay men without these sequences, and plenty of straight men WITH those sequences.
So all we have is somewhat of a statistical correlation in a sampled population, no causal mechanism even suggested, and the study isn't yet even published.

I haven't read all of this thread, but there's some dumb stuff being said here.
First, I think it's obvious to anyone paying attention that much homosexuality is of deeply biological origin. Many gay guys are effeminate basically from birth, and many lesbians are butch basically from birth. There's obviously something going on hormonally or otherwise biologically with many of them.
Secondly, this doesn't necessarily mean that homosexuality is of genetic origin in the traditional way we normally think of it. One major problem to overcome is the question of why homosexuality would persist despite being strongly selected against. It's too common for new mutations to explain it.
Maybe there's some other evolutionary advantage associated with gay genes. There's the famous "gay uncle" theory that a gay brother helps out with his siblings' kids, but I don't think this effect is going to be strong enough to make up for the gayness. Still, there may be other advantages we're not aware of.
There are also some other possible biological origins. I've read before that males with more older brothers are more likely to be gay, and it's possible that there's something going on in the mothers that's causing this. Perhaps mothers are developing antibodies to certain male aspects that are suppressing some maleness in the womb. Perhaps there's even some evolutionary advantage to the mother in this, keeping the males in the family from fighting too much?
Another theory is that an infectious agent may be causing some homosexuality. It doesn't sound likely to me, but it's a possibility.

One theory I had read about (10-12 years ago) was that during pregnancy with a male fetus, there is supposed to be a "wave of testosterone" that masculinizes the brain. All babies develop as females until the Y chromosome kicks in. It is believed that in gay men this wave is absent, and in lesbians it is present when it should not be. There is biological evidence in the brains and inner ears of gay men and lesbian women that their anatomy there matches that of the heterosexual opposite sex.
As you mentioned, this does not necessarily come from the fetus, but from the mother. The more boys a mother has, the more likely the younger ones are to be gay. This may be a mechanism to prevent too much competition for mating. Overall it is better for the population to have more females than males, so if a mother is producing too many boys, this mechanism may be in place to to limit the number of heterosexual males in the population.
Regardless, even if there is not as much a genetic component, but rather a hormonal/signaling one, it is clear that in at least some cases, it is INNATE rather than acquired later by environment (by exposure, abuse, whatever is theorized). Something doesn't necessarily need to have a genetic component to be something you are born with. Look at fetal alcohol syndrome, defects caused by folic acid deficiency, etc.

These differences in gene expression are the result of either selection on reproductive potential and survival traits of either sex (natural selection) or selection on traits relevant to intra-sexual competition and inter-sexual mate choice (Sexual selection).[11]
Sex biased genes could either be male or female biased and sequence analysis of these protein coding genes have revealed their faster rate of evolution which has been attributed to their positive selection vs. reduced selective constraint. Apart from sex specific natural selection and sexual selection that includes both Intersexual and Intrasexual selection, a third phenomenon also explains the differences in gene expressions between two sexes – Sexual Antagonism. Sexual antagonism represents an evolutionary conflict at a single or multiple locus that contribute differentially to the male and female fitness. The conflict occurs as the spread of an allele at one locus in either male or female that lowers the fitness of the other sex. This gives rise to different selection pressure on males and females. Since the allele is beneficial for one sex and detrimental to the other, counter adaptations in the form of ‘suppressor’ alleles at different genetic loci can develop that reduce the effects of deleterious allele, giving rise to differences in gene expression. Selection on such traits in males would select for suppressor alleles in females thus increasing the chances of retaining the deleterious allele in the population (Interlocus sexual conflict).[12]
The retention of such antagonistic alleles in a population could also be explained in terms of increase in the net fitness of the population, for example, the locus for male sexual orientation in humans was identified on subtelomeric regions of X chromosomes after studies conducted on 114 families of homosexual men. Same sex orientation was found to be higher in maternal uncles and male cousins of the gay subjects.[13] An evolutionary model explained this finding in terms of increased fertility of the females in maternal lines, hence adding to net fitness gain.[14]
