Tour the catacombs, you can easily get a bus to them. Really a 180 experience not enough visitors do.

A number of "lesser" churches have tremendous works of art. A really cool thing about Rome is that it preserves an enormous amount of early mosaic work throughout its churches, I can link a guide once I'm home (if it's still online).

Rome is very walkable. One of the enjoyable things about the city is just ducking into a church or small museum you find while walking from major site to major site. Let yourself explore the city and the charm of spending time there will really come through.

see the Domus Aurea. I think it's mostly guided tours now.

if you're going in the off-season, chat up archeologists if you see any working. my experience is they're very happy to let you check out sites because they are less afraid of lawsuits than Americans. I've poked around in places I never would otherwise by doing this.

Florence is good not great, especially after Rome. Spend a couple days there then head out to the hills for wine tasting. Starting in Rome -> Florence -> Wine Country -> Dolomites means you do a steady decrease in intensity as the trip continues, which for me is ideal. I like to start busy and end up doing jack shit by the end.
