Star Trek: TNG and old X Files (first 4 or 5 seasons) were the best at this in my opinion. Each show was primarily driven by standalone episodes that could be enjoyed without needing to obsessively follow some Big MacGuffin. But if you like Big MacGuffins, each show sprinkled them in on occasion. (Black Oil for X Files, Borg for Star Trek.)

Only other show that I can think of that did this at all was Fringe (Fox sci-fi show with Pacey from Dawson's Creek.) It is something that is desperately missing from current TV.
