I don't know a hell of a lot about cryptography but in theory wouldn't an AI agent have a perilously high chance at cracking encryption codes that are used in all facets of digital security?

No, modular equations involving large primes are basically unsolvable with any known algorithm. What should worry us, though, is quantum computing, which could actually crack RSA encryption.
