They kind of do. Launch customer have massive input on row counts and seat configs, and they kill entire models. The Airbus A380 is basically dead because of airline route changes.

That's just interior decorating though, for the most part.

The reason why airlines don't do it is the same reason I buy chicken from the grocery store instead of raising them myself. Economies of scale, years of expertise on the part of the manufacturers, etc.
